I guess you are already familiar with C&C series and its relative Dune (Emperor: Battle for Dune)
WH40k:Dawn of War and its expansions and sequel.
Warcraft 3 and Starcraft 2.
Company of Heroes and sequel
Sins of solar empire which can be described as Warcraft 3 in space
Supreme Commander and its expansion.
Homeworld - recently released in remastered form
Age of Empires and Age of Mythology - venerable classics
Rise of Nations
Cossacks: back to war - game built on ideas from Age of Empires but set in 17-18 century. Has ridiculous unit limit of 8000
World in conflict and Wargames series if RTTactics float your boat
Majesty 1 - fantasy kingdom sim - a game where you can't control your units, but you can influence them

These are just RTS games and some variations
I also would advise to look through various earlier threads on games, there is much you can find there.

One of my all time favorite RTS is Total War Shogun 2 with the Darthmod.
There is so much content, so many possibilties and it is so beautiful.
It tries to be a little realistic, while also being a great game. There is nothing cooler then charging the enemies dishonorable riflemen with your Katana-Samurai and defeating them in close combat.
just like in the movie "The last Samurai".
Both, vanilla Shogun and the Fall of the Samurai expansion are great. It does have a cool multiplayer system where you have to level up your character, but somehow it deleted mine and it takes very long to level your character and your units up. And only there are not many people that play it with the Darthmod unfortunately.

Also, Planardweller already mentioned those, Starcraft 2, and Company of heroes are also great imo.
For CoH there are some cool mods, which add more faction/units like Eastern Front, or the Blitzkrieg Mod.
I only played World in Conflict on Lans but it was a lot of fun.
Supreme Commander with its expansion is a great game, rather slow but with many units, and cool expiremntal units like huge undersea airplanecarriers or ships that can travel on land.
Sins of a solar empire is also a rather slow game that does have a lot of cool ideas, but there's a little too less action in it for me.
Wh40k is pretty similar to CoH, some mechanics are the same.
I like CoH more, but if you like the Wh40k setting then then this game might be for you.

Unfortunately I never played Homeworld, and it's already years ago as I played cossacks.
But age of empires, age of mythology and rise of nations are all great games.

Another thing that wasn't mentioned yet is Stronghold.
It's fairly old, but Stronghold Crusader at least is a very fun game.
There is also Stronghold Crusader 2 which is fairly new, I haven't played it, but it must be fun, at least in Multiplayer.
